I just copied a bunch of video files from a camera memory stick,
selected them in nautilus, right-clicked and selected "Open with Movie
Player" and the same problem happened.

Checking the running processes, I see:

totem /home/chris/Pictures/SDC13156.MP4
/home/chris/Pictures/SDC13157.MP4 /home/chris/Pictures/SDC13158.MP4
/home/chris/Pictures/SDC13159.MP4 /home/chris/Pictures/SDC13160.MP4
/home/chris/Pictures/SDC13161.MP4 /home/chris/Pictures/SDC13162.MP4
/home/chris/Pictures/SDC13163.MP4 /home/chris/Pictures/SDC13164.MP4

ie. they're listed in numerical order.  But in the totem application,
they're all jumbled up, and play out of order.

So this bug doesn't only affect people using the command line, but also
people using nautilus.
