Cyclops, It's still feasible that xorg is to blame, but it sounds like metacity could be stealing focus from your apps, or it could be an EXA rendering bug. Try changing back to XAA to see if it helps, and try kwin (or another WM besides metacity) to see if this behaviour continues with a different window manager.
