What's the output of 
$ dpkg -l | grep nautilus?

The log has some problems

* 'gvfs-afc-volume-monitor[45878]: /usr/libexec/gvfs-afc-volume-monitor:
error while loading shared libraries: libusbmuxd.so.4: cannot open
shared object file: No such file or directory'

the error there suggests you probably have an incompatible custom
installation of libraries in /usr/local , could you provide the output
of

$ ls -R /usr/local

you might want to remove your custom version, it's taking over the
Ubuntu one and could create issues (it does already according to this
error)

*  org.gnome.Nautilus[45870]: RuntimeError: object at 0x7f942347c960 of
type ColumnExtension is not initialized

that suggests a problem with python3-nautilus (or python-nautilus),
could you try removing those if they are installed and see if that makes
a difference?

* do you get the same delay issue if you use
$ gio list <directory>?
