Off the top of my head, IIRC the only files involved in building the menus are those in: /etc/xdg/menus/ ~/.local/share/applications/ ~/.local/share/desktop-directories/ So you might check the permissions in all of those. The latter two directories will only exist if the user has made any local modifications to their menus-- so if they do exist, it might be worth moving them aside altogether, to rule them in or out of the problem.
