I believe this probably is not jockey's fault but rather nvidia-current,
based on the contents of the file (seen from dupe bug 981048):

blacklist nouveau
blacklist lbm-nouveau
alias nouveau off
alias lbm-nouveau off

prevents nouveau from working and as such the system cannot boot

Bug description:
  I decided to try out the nVidia binary driver again as I had found an
  application that required it.  After I was done, I used Jockey to
  switch back to the 'nouveau' open source driver instead.

  After rebooting, my machine came up using only the VESA driver, with
  the usual VESA limitations (reduced resolution, no choice of external
  monitors, etc).  I did some troubleshooting and discovered that the
  'nouveau' kernel driver was not being loaded.

  I did some further digging and discovered that a file had been left
  behind from the nvidia driver:

  /etc/modprobe.d/nvidia-current_hybrid.conf

  This file explicitly disables the 'nouveau' driver, leaving the
  machine without graphics.  None of the GUI utilities can identify this
  to the user.

  Jockey should be ensuring that 'nouveau' is not blacklisted any more
  when the user tries to switch back to the open source driver!
