It does seem that a beta from Thunderbird 17 (from ubuntu mozillateam) fixes the issue for me. The fix does not seem to be in Thunderbird-trunk yet, I hope it gets there...
I re-downloaded all my email from zarafa-IMAP with thunderbird 17 beta from mozillateam and after many hours of waiting, and downloading some messages twice, it now seem stable and calm. Thanks! I can now use thunderbird again.
