This happens almost always at "cold" start (VLC not sitting in system tray or 
has not been used recently);
this happens very frequently then vlc switches to the next song in playlist or 
then vlc drops the stream and re-buffers.

I've tried "default" and "pulseaudio audio output" in audio preferences
under output module.

Almost identical noise can be heard in a video game called "quakelive",
in there it last longer and appears then new map loads. Strange
workaround is to open sound settings > input devices > show monitors.
Noise goes away after simply displaying "monitors" in sound settings.
