Fixed this behaviour by enabling the plugin in "Pidgin > Tools >
Plugins" menu

  Pidgin not shown in indicator-applet

Status in “pidgin-libnotify” package in Ubuntu:
  Confirmed

Bug description:
  Binary package hint: indicator-applet

  After startup, when clicking on indicator-applet, Pidgin is not in the
  list, only Empathy and Evolution. After starting pidgin, pidgin
  appears in the indicator-applet applications list, and works as it
  should. After quitting pidgin, it disappears from the indicator-applet
  list.
