Curiously, I just upgraded my workhorse Xubuntu VM from 12.10 to 13.04, and that one does not have this z-order problem with Chromium. So far, I can only reproduce on new instances.
Also, I should have stated this earlier, but in addition to Chromium, I also installed the VirtualBox Guest Additions using VirtualBox's included ISO.
