It's not happening here. I can have the system audio muted and the youtube audio is muted as well. In the sound settings, it shows up as "ALSA plug-in". Are you using the installer in flashplugin-installer? (Use "apt-cache policy flashplugin-installer" to see if you have that installed)

When I mute the system audio and then open a youtube video the video audio still plays. I can mute and unmute the system with no avail. Changing the system audio level does not change the youtube audio level. This is happening under Ubuntu 11.04.
