It does neither of these, although it still displays the notify OSD bubbles with the incoming message. This was not a problem when on Ubuntu 11.04. My preferences are as follows: General > Display incoming events in the notification area Notification > Enable bubble notifications, Disable notifications when away or busy, Enable notifications when the chat is not focused. This occurs on a fully updated Ubuntu 11.10 with Empathy 3.2.0-0ubuntu1.
