I am able to reproduce this issue with gedit 3.10.4-0ubuntu7 on Ubuntu Vivid. Though I did notice when I flipped line numbers on/off it will indent the left margin. So it looks like it tries to add them, but fails to display them. As you mention, this might resolve itself when gedit is upgraded to 3.14 (see bug 1339371 for more details on this).
