You can use Avdshare Video Converter to removing subtitles from MKV with the help of an MKV Subtitle Remover named MKV Subtitle Remover.

Using vobsub subtitles in an mkv video file, totem always displays them, and doesn't give the option to turn them off. The "Subtitles" right-click submenu shows only "Empty", which is ghosted.
