Indeed, upstream renamed the .desktop but we added compatibility ones
for user configs on upgrade, the other one is using NoDisplay but
nautilus doesn't respect that...

** Changed in: gedit (Ubuntu)

Title:
gedit has two .desktop files, causing duplicate "open with" entries

Status in gedit package in Ubuntu:
  Confirmed

Bug description:
Installing gedit (3.18.3) on Ubuntu 16.04 causes two .desktop entries
to be created in /usr/share/applications: org.gnome.gedit.desktop and
gedit.desktop. This causes two "open with" entries in Nautilus/Files.
  Only one should be installed.

Deleting gedit.desktop currently serves as a workaround.
