You'll want to program the harmony to  act like a windows media center
remote.  Then the Windows media center config will pick it up.

  Logitech Harmony 650 remote not supported

Status in lirc package in Ubuntu:
  Invalid

Bug description:
  The three options most likely to correspond to the Logitech MCE remote are 
Logitech, Windows media centre, linux input layer in Lirc config do not work.
  I have tried using the irw command to probe the remote and pushing buttons on 
it results in nothing.

  The remote works fine otherwise, it's definitely a
  software/configuration issue.
