Strangely enough when I launched gnome-terminal this morning the issue
appeared to be gone, still seems so, it is possible that it has been
like that since yesterday or the day before and I just didn't notice.
Was there an update which could have fixed this issue? If not, then
probably it's only been since today that it works as it should, but I
will keep an eye on it and let you know if it returns.

Bug description:
  I have just noticed that on Ubuntu GNOME 16.04 with GNOME 3.20 that
  the gnome-terminal when transparency mode is on is transparent where
  the "File Edit" etc options are, but when the gnome-terminal window is
  not selected it does not have the faulty behaviour (I have blacked out
  private-ish information so please just ignore the big black box in the
  title bar and the lacking of the bit with the '$' in the second
  image):
