Happens here, as well. Ubuntu 16.04 LTS. Zipping works fine but cannot
delete files from an existing zip archive.

Bug description:
  File Roller 3.16.5, running on Ubuntu 16.4.1 LTS 64-bit
  When trying to rename a file in a zip-archive, FR shows a message "An error 
occurred while renaming the files."

  When trying to delete a file (or group of files): "An error occurred
  while deleting files from the archive."

  In both cases, the zip file is unchanged as a result.
  As a workaround (and also a way to confirm that the zip file itself is not 
damaged), I use WinZip running on Wine.
