Sorry, don't get the question:

I tried to mount the samba share and run deja-dup then. This led to the
error.

I can however access the files on this share from Nautilus without any
issues (i can create a file, copy and delete it)

I have set up that the password is not required on reconnect so it can't
even be that authentication does not work.

However, the backup volume is about 2000 files per full backup (~ 60GB).
In 17.10 Nautilus is pretty slow to load the file list (~3s). Can this
be caused by a timeout?

Does that answer your question.
