I have yet to look into the situation on Kubuntu and MATE, but I can
already confirm it on Xubuntu, and the cause appears to be that exo-
helper ships its own desktop file for chromium
(https://git.xfce.org/xfce/exo/tree/exo-
helper/helpers/chromium.desktop.in.in).

Bug description:
  When setting the default web browser Chromium is incorrectly shown for
  some flavours of Ubuntu.

  For Kubuntu:

  When going to Settings -> Applications -> Default Applications -> Web
  Browser -> In the following application, the entry for Chromium (with
  application icon) is shown twice.

  For Ubuntu MATE:

  When going to Control Center -> Preferred Applications -> Web Browser,
  the application icon is missing for Chromium

  For Xubuntu:

  When going to Settings -> Preferred Applications -> Web Browser, the
  "missing icon" icon is shown for Chromium
