The only way not to crash it is to close all applications before restarting gnome-shell. There is a general regression potential in the handling of x11 windows, that is all apps in a GNOME Xorg session, or legacy apps that use XWayland (such as VLC, Mattermost, or most Electron and Java apps) in a GNOME Wayland session.
