I have found the same issue. In Ubuntu 24.04 LTS under Wayland, with my main (laptop) monitor at 200%, and an external display at 100%, if I open a window (e.g. a terminal in the 200% monitor), the moment I click anywhere else, the window gets resized to half the size.
I also realized that it doesn't happen when fractional scaling is enabled, in case anyone arrives here looking for a solution for double monitor setup. Did you report it in mutter at the end?
