System applications are usually stored under /system/b2g/webapps and their presence is recorded in the /system/b2g/webapps/webapps.json file. Normally speaking if you shallow-flash your device you will be overwriting all of them effectively getting rid of whatever was on the phone in the first place (that's unless you actively try to prevent the existing apps from being discarded). To remove them on by one, provided your phone is rooted, just delete the app directory and remove its entry from webapps.json. Gabriele
