currently I am on holidays and - since I have a Windows free environment - I cannot actually test it on Cygwin. BUT, I've checked out the sources from CVS and I saw that you've done some other changes, too. To run on Cygwin I've corrected the creation of the new MERLIN_BOOTSTRAP_JAR variable and fixed again the support for arguments with spaces. I've added the patches again to http://nagoya.apache.org/bugzilla/show_bug.cgi?id=25618.

--Basically you do not have to do something special with MERLIN_BOOTSTRAP_JAR as long as you use the $MERLIN_HOME in proper format (i.e. concat the value at the right position in the script). To support spaces in arguments in Unix bash you have to surround the last argument $@ with quotes (see bash manual).

Just as side note: I've build and run here Merlin on Gentoo Linux against the Blackdown JDK 1.4.1 without any problems ;-)
