Unfortunately doesn't seem to work with Cygwin at least if MERLIN_HOME is long:

Description:
Currently the .sh scripts under merlin/cli need to be updated to bring them in line
with (a) magic path generation, and (b) the shift from using -jar to -classpath.
I've already got the windows .bat files working and operation and its just a case of
applying the same changes to the .sh scripts.
