Rafael, What version of CS are you using? I have a 4.3 and a 4.5 environment with XS/VMware/KVM hypervisors and on all of them, the system VMs are being created on shared primary storage.
Can you check what storage type is set in the system offerings? I configured NFS storage to store users VMs (primary storage), I am not using local storage for anything, but sadly I was forced to create a local SR into every host.
