David, I don't think this is completely a "maven version" issue. It looks like its an issue of not locking down the version of the plugins. Specifically teh maven-assembly-plugin.
With maven 2.2, it's getting version 2.2-beta-2. With 3.0, it's getting 2.2- beta-5. The best best is to lock down the various versions of the plugins to make sure they are consistent no matter the maven version being used.
