I don't get the problem. I've been using the current BMP as is since many years 
in various different containers (GlassFish, WAS, TomEE, WildFly) and *never* 
experienced such problems. So what is the special thing with your setup?
The only reason this can happen is if you use a totally different BeanManager 
to boot up your app than you later use to execute your application. But in that 
case the CDI container is the LEAST thing I would be seriously concerned off.
