This patch seems reasonable to me. I'm not sure why it wasn't done that way
originally, since it does make sense that it should track all changes to the
installed bundle set.
This sort of relates to FELIX-3566 too, since the actual state of the local
repository will probably not be 100% correct after an update until a refresh is
performed.
