could someone please take a look at the following issue:

Hannes even provided a PR for fixing this:

as we currently working on improving support for felix-plugin in
m2eclipse this issue is important to us as its hard to understand for
the user why it sometimes do not work to update the generated manifest.
There are also other PR hanging around that sound profitable to take a
look at these as well.
