If you see http://svn.apache.org/viewvc?rev=614162&view=rev the fix is just to get back wholesite pdf working it is not addressing linkmap.xml. Linkmap.xml is declared as <!DOCTYPE document PUBLIC "-//APACHE//DTD Documentation V1.2//EN" "http://forrest.apache.org/dtd/document-v12.dtd";> and you are right that <a> is not supported by v12.
