Existing direct port of fast_align to Java found: 
https://github.com/dowobeha/fast_align.java
This port isn't ready to be integrated with Joshua for the following reasons:
 - It uses GNU getopt, licensed GPLv2
 - It has no documentation.
 - It has no test cases
 - It has not been touched since initial commit.
