commons-io-1.1.jar ships with Cocoon, so there shouldn't be a problem.
Maybe you have to update your Cocoon?

commons-io (org.apache.commons.io.IOUtils and
org.apache.commons.io.output.ByteArrayOutputStream) is referenced in
src\java\org\apache\lenya\cms\cocoon\source\SourceUtil.java.
