Do you use Cygwin?  I do, and I don't see any problems patching with the latest 
patches using {{/usr/bin/patch}} from a Bash prompt on Windows 7.  I do see 
this message after each file is patched:

bq. (Stripping trailing CRs from patch.)

So maybe you could either switch to using Cygwin's patch, or use dos2unix or 
unix2dos (depending on which flavor is required for the executable you've got), 
or something like this perl script if you don't have dos2unix/unix2dos:
