If you are limited by you IDE (I don't get you on this BTW), change the 
earSourceDirectory settings
http://maven.apache.org/plugins/maven-ear-plugin/ear-mojo.html

<earSourceDirectory>/home/mike/some-dir/</earSourceDirectory>

In some-dir create a META-INF and put your application.xml.

I don't know if it's your current issue. Anyway, I am expecting to fix this by 
the end of the week. Stay tuned.
