Workaround: I changed the plugin config to:

<outputDirectory>//${project.artifactId}/target/eclipse-classes</outputDirectory>
</configuration>
This caused the following warnings:
[INFO] [eclipse:eclipse]
[WARNING] This plugin currently doesn't support include patterns for resources.
Adding the entire directory.
