The instrument goal changes ${project.build.outputDirectory} to be the value of
${emma.outputdirectory}/classes which by default is
${project.build.directory}/generated-classes/emma.
This causes conflicts when running emma in the package phase of a WAR pom. The
war plugin uses ${project.build.outputDirectory} when copying class files in to
the WAR. The end result is that the emma instrumented classes get copied in to
the WAR.
