I came across this issue as well.
I didn't fix the root of the problem but I found a work around. Sometimes when
you call facesContext.getMessages(null); messages added to the context are
missing. They seem to be under facesContext.getMessages("");
To fix this I rewrote the MessagesIterator inner class in
HtmlMessagesRendererBase.
