Tim,
The tools all provide a common set of configuration parameters, including the 
-p parameter which allows you to specify a persistence.xml file regardless of 
it's location.  The default META-INF will still be searched first, but you 
could specify "-p OSGI-INF/jpa.xml".  More information can be found here:
