We changed the command line parameters, see
https://pdfbox.apache.org/3.0/migration.html for some first hints.
In your case:

Usage: pdfbox merge [-hV] -o=<outfile> -i=<infile> [-i=<infile>]...
-h, --help Show this help message and exit.
-i, --input=<infile> the PDF files to merge.
-o, --output=<outfile> the merged PDF file.
-V, --version Print version information and exit.
