I'm reluctant to mess with this, as I don't want to kill the automated functionality -- plus, cPanel has some of its own additional tie-ins to SA that it installs automatically, too. I can run patches to the existing installation, though I must say that the lengthy patch in bug 4596 scares me a bit as it seems to affect more than the .pm files installed on my system. So at this point I have not made any further modifications, and I am not sure what step(s) to take next.
