If I understand correctly, when you ran this file in Cloudera, the parsing hung 
after the first line above, right before the CambriaMath debug message.

[~tilman], can you think of anything in PDFBox that would cause a hang in one 
flavor of a MapReduce job, but not in another flavor nor as a standalone?

[~fyemaple], does the log end at exactly the same spot each time you run it?
