Yes, that is a problem and filed a ticket with bodhi
https://github.com/fedora-infra/bodhi/issues/2615

Currently the solution is, when something like this happens, RelEng
will check if there are any builds that aren't latest but with higher
nvr and we manually tag them in correct order.
