There is no technical reason for this warning because MATE starts with 1.5.x in fedora which use gsettings and not mateconf. In result there is any user who needs to convert old user mateconf keys to gsettings. In other distro's like linuxmint which started with mate-1.4.x (using mate-conf) or debian we had some issues that users lost his configuration with the update to 1.6.x for this reason.
