I have done a Ubuntu 14.04->16.04 upgrade on the build machine and installed more devel packages (xinput2, gles, udev, ssl, etc.). I use a a hack Simon had indicated in QTBUG-56049 and remove the .qmake.* files after ./configure has ran and on first make it starts to configure and build.
