It seems that we are not the only project to notice files disappearing at random, this-morning's bugtracker has multiple similar complaints from other projects.
Hopefully this means that they will be able to resolve the problem for everyone at the same time (or I suspect someone at Sourceforge is going to be hung out to dry).
