Hi Isaac- You might have a look at Eldar's old code to do the same thing at https://bazaar.launchpad.net/~kicad-gost-committers/kicad/kicad/files/4496/extra/pcad2kicadsch He might have solved some of the problems you are having.
If you'd like to include this import in the KiCad codebase, let me know and I can give you some pointers on how to approach it. Obviously, we require C++ and not C but that's probably an easy shift for you.
