When I created a set of shapes for Dia (http://bugzilla.gnome.org/show_bug.cgi?id=319544), I would sometimes find that Dia suddenly resized them. To fix it, I deleted their entries from Dia and reimported. They were then back to their original size. I don't know if that works for you, but it seemed to work for me.
