Best Way To Upgrade the client code

Dear All

What is the best you people adopt while upgrading the client code at your
site.

In fact I just overwrite the whole and came to know that site is down. As
this needs a new module XML parser. I am running on a virtual host and have
to wait till my host will install the module. OR will have to go for install
the older client again

I wanted to ask to atleast avoid downtime in future.
