Since I just finished up removing the last of my Cygwin dependencies I figured I would list the problems I ran into and the solutions.
Automounting removable media and network drives. WSL only automounts fixed media but now (as of late 2017 or early 2018) also has more or less full fstab processing to automount volumes when the WSL service starts. Or you can use the user mount option and manually mount/umount as needed. Microsoft plan to add more capabilties in this regard and I'm looking forward to them. Related, the previously mentioned problems with editing files in the Win64 environment removes POSIX permissions. This is definitely being addressed in a future update. Specific to Unison. I haven't figured out how to get it to create SSH connections from the Windows environment. Short-term solution is to use Debian's version and fix up the paths in the preferences files.
