One of the circuits that happens to be on the transfer switch is the circuit that the UPS is plugged into. However, those of you familiar with such things will know that the power from a portable generator is *hardly* what can be called "clean". In fact, it's so dirty that the UPS will not charge off of it.
In the long term I'd say you need to replace that portable genny with something a bit more friendly (I've heard good things about Generac, but no actual experience with them).

So, options? I could get a different UPS that maybe can handle dirty power better. I could get some kind of power conditioner? I'm not sure what's out there, so I'm curious if you guys have solved a similar problem without spending many hundreds of dollars.
Have you considered an isolation transformer? They're not exactly on the cheap side unless you can get one from your local electronics surplus store, but rather effective at cutting down the noise and strange ramps from bad power. http://www.amazon.com/s/ref=nb_sb_noss?url=search-alias%3Daps&field-keywords=isolation+transformer+tripplite

I used to run the 1000W Tripp Lite a while back for my critical gear (in front of the UPS), worked like a charm.
